The first thing that came to mind for me was The Nexus storyline.

Nash vs CM Punk. The whole 'texting' angle ended up just fizzling out and they never really knew where they wanted to go with the Story. I always thought it would lead to a bigger Picture but it just faded out.
Obviously the Nexus Burying Undertaker alive was based around an Undertaker vs Wade Barrett Match a Wrestlemania, and they rightly went with Undertaker vs Shawn Michaels instead, but it would of been good to of not seen this whole angle simply brushed under the Carpet.
The Invasion angle was actually one of my favourite's when I was younger. Looking back it's obvious to see they could of added bigger Main Eventers, but I guess saving Goldberg and the nWo for seperate runs gave us three whole seperate angles as opposed to cramming it all into one Stoyline.
Think it's fair to say they dropped the ball with Nexus though. The whole thing amounted to nothing in the end. I still think it's possible to bring it back one day though.
As much as it's been good to see, I have to say I definately would of saved CM Punk vs Daniel Bryan for a Wrestlemania Title Match feud too. It could of been given a similar build to that of Kurt Angle vs Brock Lesnar in 2003, both having shared a similar background, and could of acknowledged there past history working there way up the minor Leagues together to finally face off on the biggest Stage. Imagine they saved this for Wrestlemania XXX. Could of been the modern day Benoit/Guerrero ending.
