Has anyone noticed on some of these wrestling boxsets of a certain wrestler from the early 1990's - any match that had Jesse Ventura talking on it - you hear nothing, sheer silence.

Not sure. I think they try to cut out alot of the pop culture references in the older DVD releases. That's just a theory on my part though. The commentary editing does get pretty bad though. It nearly ruined the Summerslam anthology for me. And the commentary from anything around the invasion time period is cut to shreds as well.

I think it was involving a lawsuit over royalties for Ventura.

Yeah - it can be frustrating.
I have a Bret Hart boxset, and 1 of the matches on there is Hart Foundation V Rockers from the year 1990, it was a match on saturday night's main event, and whilst you can hear Vince talk, there's no Jessie.
and I know that both Jesse and Vince commentated on saturday nights main event.

I think it was involving a lawsuit over royalties for Ventura. It is. Ventura successfully sued the WWF in the mid-90s for back royalties for all his commentary over the years being featured on home video releases without him being compensated. Since then, most of Ventura's commentary has been edited out of future releases.

So they didn't have to pay royalties to him.

It was indeed from a lawsuit Jessie brought against WWE for royalties...

Honestly, it's mostly Heyman's commentary that takes a hit on the invasion period's releases. Not quite sure what is being edited out because I don't have the originals to compare it to. But I do know that pretty much everything re-released from that time period suffers from loooooooooonnnnngggg bouts of silence where you could tell Paul Heyman was supposed to be speaking.

He sued the company in the early 90's claiming that WWF was profiting off him by having his voice and image on products they were selling. Jessie won the lawsuit because McMahon does not on his image or character in perpetuity as he does other's.

Not related to Jesse Ventura but it seems some of the commentary was edited out of the WCW Nitro Volume 2 dvd. During some wrestlers entrances there is no commentary until they reach the ring.

I'm pretty sure Jesse's commentary has been prominently featured in the last few years. He's on the Survivor Series sets, on the Summer Slam Sets, WM, and Rumble sets, and I'm sure I've heard his commentary on other releases. Did they just recently stop using his commentary again? I remember he was cut from certain matches on the Dusty Rhodes DVD and The Bret DVD, but I don't recall any other instances in which his commentary was dropped.

His commentary was on the recently released Wrestlemania 1 & 2 dvds. I wonder if it was his commentary when he worked in WCW.

In 1991, Jessie Ventura sued the WWF in relation to royalties of his likeness and commentary. Since Ventura became the victor in this court case, the WWF (now WWE) has to pay him royalties whenever his likeness and voice are used in home videos. As far as the WWE Network is concerned, this ruling does not apply. The same scenario was in place when the WWE had 247 (later Classics on Demand).
One of the reasons why the WWF supported Jessie Ventura's run for the Governor of Minnesota was basically because the WWF was paying for his campaign.
