This is totally the series that got me into comics... I mean, X-Men The Animated series kinda did, but reading What Ifs really opened up my world as far as what the Marvel Universe was. Reading a lot of these back issues really inspired me to learn more about the DC and Marvel worlds.
Then I got the internet, discovered Puroresu and forgot about comics. barring the occasional movie, mind you. It wasn't until the build up to The Dark Knight that I dove face first into comics and haven't looked back.
My favorites are mostly X-Men related. Though, that could be said for comics in general.

I loved the What if? with Cap surviving World War II. Really great stuff. My personal favorite is What if Spiderman's clone lived? wished they make a spin off series of it. I also loved the what if? Uncle Ben lived issue.

My favorite "What If?" isn't actually a Marvel story. Superman: Red Son tells the story of Kal El landing in the USSR instead of the USA. That would make an awesome movie.

"What if Dr. Doom had become a hero?"
My favorite What If story because Dr. Doom has always been a favorite of mine and this story showed just how fine the line is between hero and villain.
