Go to times square, central park, maybe see a broadway show, statue of liberty and you can also go to the top of the rock to see the view of the city.

Ground zero, the empire state building, Bronx Zoo, Central Park, Dylans Candy Bar, Yankees Stadium, Citi Field, all things that you could do. Also go to a Subway. New York sub ways are quite the experience

China Town! Get all sorts of cheap stuff. Little Italy. Excellent food & aromas. See if there will be any street fairs going on the day(s) you plan to visit. Try hitting up some flea markets in Brooklyn or the Village.

Ground Zero, Empire State Building, Central Park, Central Park Zoo, Top of the Rock, Times Square during the evening is a must, take a ride on the Circle Line, Museum of Natural History, Museum of Modern Art, attend a Yankees game, Bronx Zoo
Places to specifically go in Times Square:
Wax Museum Ripley's Believe It or Not museum Midtown Comics (if you like comics) Toys R Us (a definite must)

My wife and I went to NYC last month. We pretty much did all the usual stuff. ( Times square, 9/11, Empire State, Statue of Liberty, Wicked Broadway show, grand central station, penn station, madison square garden, central park, david letterman show, NBC studio tour, Yankees game, wall street)
The NBC studio tour was the only real disappointment but was still cool to check out. Get a week pass for the subway system its $29 a person for 7 days. First day was hell trying to figure it out but after that we got it pretty quick.... def cheaper than taxi everywhere and I sure as hell would not want to drive myself around there.

If it's good weather the Circle Line is a must. Boat ride up the Hudson River. You'll pass the entire skyline, statue of liberty, etc...
Also, try Ellis Island!
