Wasn't Dusty Rhodes' theme edited out on some DVDs? I believe it's in his DVD, yet is not included in the Wrestlemania anthology set and Randy Savage DVD.
It's one of the greatest themes of all-time.

His NWA theme or "American Dream"? If the latter, that's weird that they'd do that since I thought they owned that song

WWE used to not have rights to Booker T's and the nWo theme. The production library has since discontinued the rights to those songs and WWE picked it up.

I always wonder about the Hardy's & Hardcore Holly's. I feel like I hear one of those on a reality show every few weeks. Yeah, those are production songs from Extreme Music.

I know lately on Classics on Demand, for WCW World Wide, they edited all the WCW Slam Jam music out now with generic music. They must have lost that right recently, cause about 6 months ago when WCW world Wide debuted on Classics, they were using the Slam Jam music.

Is the outsiders theme dubbed over on WWE releases of the Bash at the Beach 1996 main event?

The Demolition theme was also used on the WWE '12 video game, to my surprise. I didn't expect them to use the real deal.
It seems to change from year to year. For a while it seemed like the Honky Tonk Man theme was about the only thing off the "Piledriver" album that they retained the rights for, but in recent years the better themes from that album have trickled back onto DVD sets.
Speaking of the Piledriver album, ever notice that was the only WWE album not to get a release (or a re-release) on CD, despite the fact that it contains a few truly awesome themes? There are CD versions out there, some claiming to be limited foreign releases, but I've also seen that claim refuted. Not sure what to believe.
