Ooh, I love questions like these. My personal all-time favourite is the Doctor Who theme. Throughout 50 years it's kept the same theme tune, just different arrangements and other slight differences. I'll list my top three. In no order:

Lot of great shouts in this thread. A lot of my favorites have already been mentioned (Bebop being the highest, probably my third favorite, maybe my second). Not surprised my favorite hasn't been mentioned but it's somewhat alarming my second hasn't yet . . .
^Baccano!'s my favorite. However, one of the coolest thing about the opening, is that in later episodes they incorporate the recap portion of the show into the opening. It's a quick, fashionable way to get that out of the way and extends the song which is glorious since I absolutely love it. I'll also give Wolf's Rain a shout, it's not Jazz like Bebop or Baccano!'s but it's great all the same & I love the music Yoko Kanno composes (especially when Steve Conte sings it).
