However, the main reason was Cena's poor selling. Exactly. HBK was pissed that Cena didn't sell the body part Michaels had been working on for a good 10-15 minutes of the match. Hell, I'd be pissed to if I spent time telling a story in the ring and the other guy totally s it up.

I doubt HBK was really supposed to win. He was HHH's replacement, and there would have been no where for him to go with the belt, no feuds for him to be a part of, etc. His winning would be interminably pointless. Hasn't Shawn said over and over that he doesn't want the championship? He didn't even look pleased when he had to share the tag strap with Cena, but he accepted it because it furthered the story (which is why they dropped the belts the night after 'Mania).
As far as his being upset over Cena not selling, I seriously doubt he'd refuse a handshake and change the conclusion of the pay per view because of something like that. He was visibly upset during the match, but I don't think he'd go against the plan of shaking his hand to spite the guy. I'm still going to say he was playing tweener to give Cena a bigger face pop instead of having their match be a straight up face/face contest. The match's build further proves this (the compilation video of HBK's betrayed partners adding to his tweener status).
Believe what you will; I just can't see it being being because he was upset at laying down or not winning the belt, or because Cena is a poor storyteller.

The heat between Cena and Michaels had nothing to do with "jobbing out"!
Michaels was frustrated at Cena because he worked Cena's (arm/leg?) the whole match a Cena didn't sell it. Cena came right back at Shawn, hardly ever selling the respective limb. That is why Shawn wouldn't shake Cena's hand after the match as well. There was low heat between these two for weeks on account of this. Go back and watch the match, you'll see.

Cena reaised he still wasn't over after he had won the Championship, so left the ring to try and shake hands with HBK, but Shawn backed off and walked out; leaving Cena to walk back to the ring.

If you think it was because Shawn had to job, then you are a grade A moron. Shawn Michaels was extremly pissed at John Cena's selling, Cena had his leg I believe worked on through the match, may have been another body part, either way, Cena did not sell it and Shawn was angered, this is all shown on the live edition of Wrestlemania without the editing when Shawn Michaels is legitmately throwing verbal abuse towards John Cena. Hope that cleared everything up for you and your friend, and everyone else who thought that Shawn was pissed about jobbing, also you people need to really re-consider what jobbing is, god some of you just spew crap out your mouth, or well type it. Ting ting TING! I believe we have an answer

I still think it was Shawn playing a character and there was no heat what so ever between the two. I thought Cena sold well. I'm sure he was told how to end it, and he wouldn't be able to finish if he were to sell the moves like you all wanted him too.
