It's a toss up, but I would have to go with NFL because the Vick situation is just so hard to swallow for alot of people I'm sure..
What do you think?

The Vick situation and the Referee scandal are making baseball look clean and wholesome...

The referee betting situation in the NBA is by far the worst, in my opinion. It questions the credibility of every game.

Like I've said before, the fact that the hit/ run and Staal brothers bachelor party is the most controversey any NHL athlete has gotten into speaks volumes about how classy and professional hockey athletes are. I also find them to be, probably, the best overall athletes in the world. But that's an entire different debate...
I think the NBA is in the most hot water. With the Vick situation, it's only affecting one player. With the NBA, this is going to hang over the entire league for the next several years since there could always be more referees involved in the entire gambling scene with fixing games.

Hockey players are class athletes, except a select few.

the NBA. its the one that is being painted with the broadest brush.
the Michael Vick allegations are easily the most disturbing and heinous on the list, but he'll serve his time in jail and likely be suspended for the season, which affects no one but the Falcons. its a black eye for the NFL players association, but it won't do much to hurt the league's reputation.
the Barry Bonds thing is dead in the water, at least for now. at least until some sort of proof, positive or negative, links Barry Bonds definitively to cheating. until then, the only real controversy that the MLB has is that one of its golden standards, the home run record, has fallen.
the points shaving/referee scandal in the NBA is only the beginning. you've got players coming out now, under anonymous pretenses, alleging that there are referees in the league who have been doing this far worse, for far longer than Donaghy was. anytime you see an NBA box score from now on, there will be eyebrows raised to its legitimacy. players, refs, coaches, and even David Stern himself will constantly be second guessed and might not ever overcome the questions of the game being 100% pure in competitive balance.
