I keep mine in my closet, sorted by Marvel, DC, Vertigo, etc. From there, they are in alphabetical order by title, and numerical order by issue number, obviously. Most are bagged and boarded, though I ran out of bags/boards a month or two back, so I have a considerable amount that are loose. My trades and such are on a shelf in my room, no real sorting other than by story arc/volume.
Pretty simple, makes it easy to go and grab an issue or an entire arc if I want to reread it.
How about you guys?

Right now, I don't have that many. I have about 10 boxes (small, UPS sized boxes) filled with comics on a shelf in my room. As my collection grows, I'm not sure where they're going.

I have about 80 comics so I just put them in a box and sort them by what I read most.

Right now because I don't have really any place to put them, all of them are on are on a dresser in one big stack in my computer room, and my trades are on the floor in my computer room sorted by company and series.

I finally sold 25 years of single issues off, and only buy TPB form now. It's not good for the business, but I just couldn't do it anymore. I just put them on bookshelves.

I put them in the longboxes that you would see in a comic book store. My local comic store sells them for five bucks.

I bought a few of those new filing cabinet boxes that came out not so long ago. Works really well.
