Here's something I don't get. How did a referee end up becoming SmackDown's GM?

Teddy Long was originally a manager after being a ref before being a GM.He managed people like Mark Henry,Rodney Mack,Jazz and Mark Jindrak.So Maybe that helped him get the gm position.

He stopped refereeing in 2002 and began to manage Rodney Mack, Jazz, D'Lo Brown and then Mark Henry.

He kept screwing up as a referee, so they made him a manager. He was very charismatic at it, especially when managing Mark Jindrak, and they needed a new Smackdown GM in July 2004. Teddy got the gig.

Screwing up how? Forgetting finishes, wrong counts etc. There's probably clips on YouTube if you search for Teddy Long referee.
