During 2002-2013 time period, these two were the main titles. At times I feel like one title was worth more. However I feel personally after 2010, the World Title was the Junior World Championship Trial run. And it really bothered me how that title was treated toward the end.
I think personally the World Title was the main title from 2002-2005, however the moment Cena drafted over it was the WWE title as the main from 2005-2008. However, I feel going into WrestleMania 24 the World Title was more important. As well as World Title during the Hardy/Punk program felt very important.

Definitely when Triple H was World Champion or in that title picture from September 2002 - June 2005, it was perceived as the MAIN Title. I believe only a handful of times did the WWE Title go on after the World Title match. Unforgiven 2002, No Mercy 2002 and Wrestlemania 19 come to mind.
When Batista took the World Title to Smackdown, and Cena brought the WWE Title to Raw, that is when the WWE Title seemed like the MAIN Title.
But I do know that around 2011 the World Title started to feel like the secondary title, much like what the IC Title used to be before that. I remember even actual WWE wrestlers saying in shoot interviews that the IC Title and US Title were just props then, and that the World Title was the secondary title under the WWE Championship.

2003: Id say they were booked evenly. Brock and Angle made the WWE Title legit and to me it was on equal ground with the World Title, maybe even edging it out a bit.
2004-2005: World Title was booked as more prestigious. Even after Batista moved to SD I felt like his feuds felt more important than Cena’s outside of the Cena/Jericho feud.
2006: WWE Title for sure
2007: With Edge, Batista, and Taker fighting over the title I’d say the world title felt more prestigious outside of Khali’s awful reign. Cena was a longer reigning champ but his feuds weren’t as memorable to me as what was happening on Smackdown.
2008: WWE Title
2009: I would say they were pretty even. Cena/Orton constantly trading the title did it no favors while Edge, Punk, and Hardy really made the world title seem important again
2010-2013: Sadly this is when the WWE Title started being presented as THE TITLE and the WHC was relegated to IC Title level IMO. We had a few memorable runs with the WHC with Christian, Orton, and Henry, but it was clearly presented as the B-Show title during this time.

Just my personal opinion, but I feel like the title didn't mean as much once there were multiple world titles to be fought for in the same company.

Just my personal opinion, but I feel like the title didn't mean as much once there were multiple world titles to be fought for in the same company. I mean it's solid argument to make. It does have it's advantages of having two champions leading two separate entities. But I can see your view point.

When the World Heavyweight Championship match at Wrestlemania XXVII with Edge vs Alberto Del Rio was a curtain jerker, that cemented it as a secondary title. Just a really really bad idea. Just awful. Especially at WM 28, they followed through with that idea again. I had hope with Sheamus in 2012, I think if his reign was booked as more high profile the World Title would of looked main event quality again. If they also skipped out on the 3 months of Sheamus Vs. Delrio. Just gave him more of compelling reign in general.

For the most part whatever title was on Raw was the more important one.

The World/Universal title has never felt important to me. It has prestige because it used the big gold design but it was still 2nd tier because the company it represented was dead. Honestly having a 2nd title has brought the prestige of the WWE Title down even further then it already had been. That title really hasnt been relevant since the Invasion angle.

The WWE title always was and always will be THE top championship in WWE. The World title had a peak period from 2002/2005 and that was mainly down to Triple H. People love to hate on his reign of terror but he made that belt mean something and feel special.
By the time 2010 came along it fell to the same level as the IC title.

The WWE Championship Title is the richest prize in Professional Sports Wrestling Entertainment. I believe it was used to elevate Smackdown, to level the field with Raw during the beginning of the Brand Extension, the same way Vince McMahon owned Smackdown, while Ric Flair owned Raw. The Big Gold Belt may have been on the Flagship show, but we all know which one, regardless if there's an Eagle, or if it spins, or if it's just a W, is the top trophy in the business.
Whenever the WWE Championship Title was featured on Mondays, it felt like it was right at home, where it belongs. Whenever the Big Gold Belt was featured on Raw, it felt like Nitro to me. It was the top Heel, with a faction backing him up, defeating WCW Legends and Stars, with Eric Bischoff in charge.
Nowadays, the Best get the W and wear the W.
